Third-party programs like that are far too easy to bypass. A better solution would be for a more active GM team to take direct action, or perhaps for more unnoticeable changes such as the interface updates which have indirectly halted botters for short periods due to positioning and coloration changes.
Relying on another program to get the job done simply isn't a very viable solution.

There are two possible ways a program such as that could work:
1 - It only blocks programs known to be a problem. But this means that a minor change to the program will cause it to bypass the protection. And then there is the problem of ANET getting hold of the bot programs so they know what they need to block.
2 - It blocks all programs that might cause problems. But then you run into it blocking legitimate programs as well as the problem ones. There was a high profile incident recently where WoW updated its program and also blocked people using Cedega to run WoW under Linux.

Bad idea. No matter what Anet does, theres still no way to stop botters from simply making their own script macro for their mouse to move around.

Yeah.
They only way to stop botters is to stop them when their characters are bot-controled, not prevent programs to run.
That could be made by a 'flag' option, if a lot of people flag a character as 'bot', then a GM takes a look at it, and decide if it is a bot or not.

Maybe for this detection a better thing is, how many hours was a player in a zone without grouping with other players? if he was enough hours in one zone then he's most likely to be a bot, because no one is gonna be whole day only in one zone doing the same thing.

A 3rd party program will be of course updated often enough, the ones I've seen Gunbound uses prevent programs of any macro related or just simple botting altogether. Anet wouldn't be involve much of it suggesting it to be outsourced to a company that specialize in this sort of thing.

And how exactly would the people running the program know what scripts need blocking ?
